It is because the case is fully waterproof and air can be trapped under the clickwheel membrane. This trapped air is what causes the membrane over the click wheel to "bubble" or bow away from the iPod making it more difficult to use. To fix this, lightly press down on the center of the membrane when closing and latching the case. This should push enough air out of the case that the membrane lays flat against the iPod click wheel.
